Following the extinction of life caused by uncontrolled self-replicating military machines from Faro Automated Solutions—which remained active and continued consuming biomass until GAIA deployed a master override code to deactivate them—GAIA's terraforming machines, including animal-like machines such as grazers and striders, helped restore the biosphere. However, the actual reseeding of Earth using stored DNA was carried out by specialized subfunctions ARTEMIS and DEMETER, not by the machines themselves. This massive undertaking was designed to restore the planet and reseed humanity, while the teaching aspect was handled by APOLLO, which was sabotaged by Ted Faro, not by GAIA's terraforming system.

In response, GAIA successfully initiated a self-destruct that destroyed herself and the facility, but the explosion did not stop HADES from escaping. As a final contingency, GAIA initiated the cloning project, but it was ELEUTHIA that carried out the actual cloning and birth of a clone of Elisabet Sobeck in the form of Aloy, intended to one day destroy HADES and restore her functions.

The narrative reveals that Aloy is not merely an orphan but a genetic clone of Dr. Elisabet Sobeck, created by GAIA as a contingency plan. After obtaining a registry to open a sealed door in the Nora's sacred mountain, Aloy learns from a recording that HADES was triggered by an unknown signal while GAIA tried to stop it. Realizing she is the key to restoring order, Aloy retrieves the master override needed to destroy HADES. Alongside Sylens, who admits he originally founded the Eclipse cult out of temptation for knowledge but now seeks redemption, she navigates the conflict.
